چکیده

The Arabidopsis Co-expression Tool, ACT, ranks the genes across a large microarray dataset according to how closely their expression follows the expression of a query gene. A database stores pre-calculated co-expression results for approximately 21,800 genes based on data from over 300 arrays. These results can be corroborated by calculation of co-expression results for user-defined sub-sets of arrays or experiments from the NASC/GARNet array dataset. Clique Finder (CF) identifies groups of genes which are consistently co-expressed with each other across a user-defined co-expression list. The parameters can be altered easily to adjust cluster size and the output examined for optimal inclusion of genes with known biological roles. Alternatively, a Scatter Plot tool displays the correlation coefficients for all genes against two user-selected queries on a scatter plot which can be useful for visual identification of clusters of genes with similar r-values. User-input groups of genes can be highlighted on the scatter plots. Inclusion of genes with known biology in sets of genes identified using CF and Scatter Plot tools allows inferences to be made about the roles of the other genes in the set and both tools can therefore be used to generate short lists of genes for further characterization. ACT is freely available at www.Arabidopsis.leeds.ac.uk/ACT.

Primary root growth, tissue expression and co-expression analysis of a receptor kinase mutant in Arabidopsis

There is no functional annotation for the majority of the several hundreds of receptor-like kinases in plants. A direct way of inferring the function of these proteins is to study the phenotype that results from loss of function mutants such as T-DNA mutant lines. In this research a function (phenotype) to At2g37050 gene that encodes a receptor like kinase in Arabidopsis T-DNA line was...

Microarray analysis of gene expression patterns in Arabidopsis seedlings under trehalose, sucrose and sorbitol treatment

Trehalose is the non-reducing alpha-alpha-1, 1-linked glucose disaccharide. The biosynthesisprecursor of trehalose, trehalose-6-phosphate (T6P), is essential for plant development, growth, carbon utilization and alters photosynthetic capacity but its mode of action is not understood. In thecurrent research, 6 days old seedlings of Arabidopsis thaliana (Columbia ecotype) were grown inliquid cultu...

Genevestigator V3: A Reference Expression Database for the Meta-Analysis of Transcriptomes

The Web-based software tool Genevestigator provides powerful tools for biologists to explore gene expression across a wide variety of biological contexts. Its first releases, however, were limited by the scaling ability of the system architecture, multiorganism data storage and analysis capability, and availability of computationally intensive analysis methods. Genevestigator V3 is a novel meta...

RapaNet: A Web Tool for the Co-Expression Analysis of Brassica rapa Genes

Accumulated microarray data are used for assessing gene function by providing statistical values for co-expressed genes; however, only a limited number of Web tools are available for analyzing the co-expression of genes of Brassica rapa. We have developed a Web tool called RapaNet (http://bioinfo.mju.ac.kr/arraynet/brassica300k/query/), which is based on a data set of 143 B rapa microarrays com...
